So in Tsuiokuhen, we see Tomoe go out to the out house (I guess) and then we see blood slide down the screen. Next we see this statue wrapped up in red that I heard somewhere is a Japanese fertility god. Finally, we see Tomoe crying over the seedlings that died in the rain, saying, "We tried so hard to make it grow."

So uh, was she supposed to have had a miscarriage, or was she just on her period? If she did have a miscarriage, I guess Kiyosato was the father since she and Kenshin hadn't "done it" yet at that point.

The statue you mention is not for fertility..It's main purpose is act as a guardian for the abandon babies/children(not sure about it)who had died before growing into adulthood (either it by forced(abortion mostly ) or die of natural causes)in the after life.In addition,parents of those babies would need to give prayers to the statue to ensured those babies could be re borned into humans again .
But that would mean they (Tomoe and Kiyosato)consummate their union (for the lack of other words ) , however, I don't think so.Given the circumstances of the manga, Kiyosato had gone to kyoto as soon as they are engaged ,it shouldn't been possible for him to consummate with Tomoe .Also , it seemed that given both come from a respectable families,they wouldn't act without their families permission if they indeed consummated their union...

So either Tomoe meant she regrets she did not have a sexual relationship with Kiyosato and gave him a baby(if they consummated )(doubt it as if she does ,her stomach would show a little during the time she lived in the inn with kenshin,even with your theory that there is not enough food for her to support the pregnancy )/may be she just said it because she was tired of hiding the truth from kenshin and for once , she actually tried to be a farmer's wife , however, it was not rewarded by growing plants successfully then kenshin(who was a farmer's son) grown them .

So the dead baby god's name is Jizo?

I guess that makes sense. Maybe it's more symbolic of her broken hopes and dreams than an aborted pregnancy in this case, since children would have undoubtedly been in her dreams.
